Switch to external GIT repositories for binary data directories 

Remove the directories input, geometry and parameters.
Add build system files which load the content from GIT
repositories and restore them at the old locations. The
content in the GIT repositories was not copied one to one
from SVN but a careful cleaning was done. refs #1501
